Here's an interesting one. I have been spending some time wondering why the new version (1.03) of the Web Explorer would not give me a white background or white text. Instead it was making it all a light grey. Took me days to figure it out, especially as after going back to the September and August beta's made no different. Even though I specify White as a colour in the Web Explorer and in my HTML documents, I still get grey. Finally I figured it out.

For some reason the Web Explorer has been coded so that if you select white, it actually uses the 'Folder background' colour setting of your system. For most people this is no problem as the default is White. However I had customised my system through a scheme from the scheme palette which had a light grey selected. Changing it back to white and re-applying the scheme solved the problem.
