I run it on a T42 without any problems.  I haven't actually run on the T40 but you shouldn't have any problems.  I helped someone the other day with a T40 (windoze) and it had a mPCI Cisco wireless card (I don't know if we have drivers for it or not as I am not sure if Genmac supports it) there are drivers for the pcmcia Cisco wireless card but it doesn't handle any encryption.  If it has the antennas built in then your best bet would probably be to buy a mPCI wireless card that is supported by Genmac.

The MBR and Thinkvantange Predesktop environment can be readded by installing Rescue and Recovery.  This does not readd the partition with the original image but does readd the Predesktop environment so that you can access the original factory image if you haven't removed it.  I have found though that the Predesktop doesn't seem to work with BM installed.

I am really happy with my T42 2379-DXU (the machine type can be important).  I have heard good things about the T43 (though I don't know what machine type to suggest).  I have a T60 issued to me from work that I have installed eCS on.  It has the Intel chipset for video which works, the pcmcia works, the sound card is the Intel HDA which basically doesn't, and the wireless and wired nics I have not gotten to work yet though the latest beta of Genmac is supposed to work with them (it hasn't worked here yet but I decided to wait till I install eCS 2.0 RC1 to try further). 
Whether these are the best is hard to say, I was happy on a Dell Inspiron 8100 but that is quite old now, these are just ones that I know of working well.

I have seen since JFS was first released that chkdsk sometimes just checks the log but doesn't fix problems if run due to a bad shutdown.  You can us the + in the config.sys in the autocheck part like below:
IFS=D:\OS2\JFS.IFS /LW:5,20,4 /AUTOCHECK:+*
in this case it will force a chkdsk on all JFS drives at boot.  One disadvantage, if you forget to remove the + then it will check the next boot too.

That beep is probably from xwp.  There are log files on the root of your boot drive and some in var\log.  I would do a dir *.log /od  right after a beep to see which is being updated.  At a guess, uninstall and reinstall of xwp would fix it.

I can try it from home later but I am currently connected to Moznet, netlabs, freenode, and one internal irc server so I know the network doesn't block IRC.  For that matter I am getting to the efnet server as it is what is giving the banned message.  I don't know why the reference to localhost, now that I try it again I get:
   Closing Link: 32.97.110.142 (*** Banned (cache))
which the IP makes more sense though I don't get the cache part.
Oh well, I mostly was wanting to make sure I just didn't have some configuration part that was needed to connect to it missing.

I saw a link on the OS2World homepage for chat which tries to open in Chatzilla when I click on it. 
I have Chatzilla already open with 5 server with 11 channels open so I know it is working but I get:

That is an update to the existing version still based on Freetype 1.3.1.  It may be just as good for us as one based on Freetype 2 though it seems there should be some advantage to the newer versions. Freetype 1.x has the code by Michal that allows it to replace Truetype.  Freetype 2 does not have this code and the code from 1.x would have to be updated to work with the 2.x codebase.  I looked at doing this at one point but it got beyond me which is what prompted me to put up the bounty suggestion to see if anyone else thought it was worthwhile.  Even with ft2lib either truetype or freetype is still required on the system and it seems there should be some advantage to Freetype 2 codebase (though it may not be anything that would benefit us, this I can't say for sure).

While the comment about IBM not being interested in future profits (only the here and now) I would characterize as correct, much of the rest of his story just doesn't wash timeline-wise.  IBM initially switched to Win95 in about 1999.  I worked the internal helpdesk at that time and our call volume rose dramatically.  Previous to that, I can't really say I supported OS/2 as we really never had OS/2 calls (other than new machines needing an image). We had application calls prior to that, our increased call volume was related to windows issues.  One thing I do have to say about the win95, win98 was out but IBM (showing an amazing amount of foresight) went with win95 instead.  While win95 would break down more often than win98 did, we could pretty much always fix it whereas those few that called in with win98 with the same problem that was easily corrected in win95 in maybe 5 minutes would be worked on for hours on win98 without resolution (everything but reinstalling the OS as they generally didn't have their disks).
The next step was win2000 and XP has only been moved to in earnest in the last 2-3 years so his whole XP/Office (which I can say from having supported both Office and Smartsuite, Office is lowest common denominator software).  If he thinks Office is better than Smartsuite then I'd have to say he just isn't a very computer savy individual.

Truetype (or freetype) is still used even if ft2lib is in use, from the readme:
- the IBM truetype engine does not recognize certain DBCS fonts
  correctly and makes it impossible for FT2LIB to use them.
  There is a modified Freetype/2 replacement available that addresses
  this issue.

My thought was to update the freetype/2 to be based on freetype2.  Freetype2 is already working on OS/2, we use it in Mozilla now for instance.  What is missing is the work that Michal did that made it possible to replace truetype.  I had looked at it but gave up on trying to figure out how to integrate Michal's code.  My thought was that freetype had probably progressed in ways other than just anti-aliasing and the update should complement ft2lib.
