  If I create the following partitions on the same hard disk : 

     (1) IBM Os/2 Warp 3.0 Fat32 partition. 

     (2) Ecomstation 1.2 HPFS partition. 

     (3) Ecomstation 2.0 JFS partition.             

Now I need to clone all the partitions one by one after which I will have two of (1), (2) and (3) on the same hard disk. Which utilities can I use for this ?  So basically which utility works with Fat32, HPFS and JFS ?
Also how can I swap / multiboot between these partitions ?

I suppose you're talking about a Warp 3 FAT16 partition, not FAT32.

To clone simply do this: create three new identically-sized partitions, then use

XCOPY x:\ y:\ /H /O /T /S /E /R /V

where x: is the source partition and y: is the destination one.

You'll want to reserve a small partition in the first 1024 cylinders for Boot Manager, which will let you multi-boot among the available boot partitions.
